It took over 700 miles for my 2001 to warm up to the fact I installed a Magnum cam, and ported the head along with a fresh timing belt and water pump. It ran horrible, and got crappy fuel mileage. I agree with Bill on the MFS plug issue. This is very common on 2nd Gen Neons. Some discoloration / distortion is 'acceptable', even if it is not desirable. If it is melted / distorted to the point where it is affecting the headlamps and other bulbs from functioning properly, I would replace it. As ...

Double-check that the (tiny) little O-ring that goes on the end of the regulator, didn't get stuck up inside the regulator housing bore seat, when you removed the old regulator.
I've seen it happen where that tiny O-ring will come off, remaining stuck inside the regulator seat area.

If you can get to a junkyard, and remove the inner panel (quite easy to do), the 'door rest' is removable.
As I recall, these are held in place with either T-20, or T-25 Torx screws.
